THE BETA FRIGATE:

The Destroyer:

As far as we know, there weren't many major changes to the Frigate mission itself. The level was originally known as the "Destroyer".
Also, it's believed that Xenia Onatopp was intended to be in this mission, most likely to steal the helicopter... There's also a Helicopter Pilot from Multiplayer, who doesn't appear anywhere in mission mode.

Exact quote from Nintendo Power magazine in an issue previewing Goldeneye before completion:

"James stumbles on a plot to steal the Tiger helicopter, a prototype stealth aircraft that is immune to all forms of electronic warfare, including electromagnetic pulses. Bond must board the LaFayette and stop the aircraft demonstration before Xenia Onatopp, an ex-Soviet agent, can steal the Tiger. The floor plans of the frigate in the game are detailed and complete with narrow corridors, realistic lighting, and steep, grated stairwells. Cover is scarce to non-existent"

Moneypenny's briefing for the Destroyer is different than the one from the Frigate in the final game. Both briefings make mention of Xenia though. See Xenia Onatopp Aboard, further down this page.

Locked Doors:

Most players have noticed the two locked doors on either side of the ship's control room. No one knows if they had a purpose, or if Rareware just kept them locked for the hell of it. Rumors of a "Great Guard" are all over the Internet. Although I'm not sure what a great guard is, the text for "great guard" does appear in the game's memory...
You can get through the doors with "Walk through doors" codes for Gameshark/Action Replay.

We can actually unlock these doors, with Gameshark/Action Replay codes.
The strange thing, is that although you can open the doors, you can't step out onto the ledge. You can get on the ledge with the "Walk through doors" code though.

Xenia Onatopp Aboard:

Anyone who has seen the GoldenEye movie has probably noticed that Xenia is on the ship, along with two helicopter pilots.
None of them appear in the Frigate level in the game though. But evidence shows that they were once there... Or were at least intended to be included in this mission.

Here are two lines of Moneypenny's briefing, one from the unfinished game, and one from our final version:

Pre-release: "I won't be a bit impressed if you let that Xenia woman get onatopp of you."

Final: "Xenia Onatopp, one of Janus' main operatives, may be on board the La Fayette."

Strange how both briefings make mention of Xenia... Yet, she's nowhere to be found. As for the Helicopter Pilot, he's not in any of the game's missions. He is available for Multiplayer, found right after the only other characters used in the Frigate level; Janus Marine and Naval Officer.

If the Helicopter Pilot was intended to be used in the Frigate, odds are that he would not be a guard, but a victim or hostage of Xenia Onatopp.

The Chopper Takes Off:

The Pirate helicopter (known as the Tiger helicopter in the GoldenEye movie) doesn't take off in the final game of this mission. To the right, is a similar screenshot of a fake takeoff that's been found all over the net. The screenshot was made by getting under the ship with the "No Clipping" code, and taking a screenshot of the chopper from below. From this angle, it does indeed look like it's flying, when it's still resting on the deck.

With Gameshark/Action Replay, we can actually make the chopper take off. You don't get to see it though, unless the cinema scene at the level's intro shows the front of the ship.
The chopper still takes off if the game doesn't show you the front of the ship... You just don't get to see it.

The code modifies the appearance of the chopper, and it becomes a tank. It's still clearly flying away from the ship though. Very odd indeed.

And here we are at the back of the boat, where the helicopter is no longer here. It's gonna be tough to plant that tracker bug now, isn't it James?

Terrorism:

In addition to the Biker character, there's also a Terrorist that isn't used in any of the missions.
This is the only mission where the guard's use Phantoms as weapons. The game's instruction booklet lists the Phantom as "a terrorist favorite".
So, if these terrorists were going to be found in any level, odds are it was the Frigate. To the left, is a Gameshark screenshot with terrorists.

Screenshots:

In these 'beta' screenshots, we don't see any actual changes of the level itself. The guards all have "scar faces", but that's the only difference.

This screenshot was likely taken right after the above shot. The area is just beyond the doorway in the top screenshot.

There appear to be 3 consecutive 'beta' screenshots of this hallway. Here's another one.

Thanks to SubDrag for this shot.

Bond is just outside the bridge, where two scar faced guards are just standing here. This shot could have been taken with the Bond Invisible cheat.

Here, Bond is using the shotgun. It can't be a cheat, otherwise Bond would have Infinite Ammo. Since a shotgun's shots spread, it doesn't make the best weapon for hostage situations.

Other Details:

Here's a shot of the Destroyer's side, before the game was finished. The helicopter doesn't seem to be here...
This screenshot is from the final game. The ship appears to be lighter in color, and there's a ramp leading to Bond's boat.

In the game's memory, there are doors identical to the ones from the Frigate, with "KEEP CLEAR" stamped on them. The doors aren't used anywhere else in the game. I think they were most likely intended for the engine room.
